I am wondering same thing ... what is the best train route and is it okay to book two seats at the station the morning we want to leave or do I need to book now ? Thanks. It's a honeymoon trip and I am finishing the final details !

Yes, you have to take the train from Naples to Rome. Then the best thing is to take the bus from Roma Tiburtina, the main bus station in Rome. It takes 3 hours, it's direct (there are no direct trains from Rome to Siena) and it stops at the Siena bus station, downtown, and at the Siena train station that is 2km outside the city walls.
