In terms of getting water transport when we arrive in Venice, is it more efficient to take the bus or train from Padua?

Both methods will let you off right next to water transport stations. I prefer the train; there are more than 50 trains per day, with trip times ranging from 20 to 45 min, and fares ranging from 8 down to 3 Euros.

Could someone explain the difference in fares please? Presumably the cheapest one is the slowest?

Right. In Italy different categories of trains have different fares. ES/AV/IC are pricier than R (regional trains). On the other hand, aside from the 'amica' fare on ES/AV/IC trains, the price stays the same regardless of whether you buy your ticket one month ahead or five minutes before traveling (i.e. there is no fare jungle like in the UK!!).

Thanks- the fare structure in the UK has been simplified recently, but it is still more expensive, generally, than Italy.

The train is faster, but the bus follows the Brenta Canal which is very pretty if you go in daylight. Both drop you near vaporetto stops.

Mmm yes, the bus route along the brenta is very nice.. but very slow.

And, depending on the time of day, it may be VERY slow, due to heavy traffic..
